Several things were established in this chapter, some of which made sense, but many of it did not add up.

It was stated quite a few chapters ago and in the previous chapter that Kaguya ate the fruit of the Shinju to end the war, which gave her the power of Chakra. As a result of this, the Shinju went beserk and transformed into the Juubi and started rampaging across the world.

Yet, in this latest chapter it is stated that Kaguya had the power of all three of the Great Dojutsu with her normal two eyes being possessing the byakugan and her third eye possessing the sharingan with Hagaromo stating that Kaguya used it on her own people, thus performing the Infinite Tsukyomi.

How is it possible that Kaguya had people trapped within cocoons that were connected to the roots of the Shinju when the Shinju transformed into the Juubi not long after Kaguya ate the fruit of the Shinju that gave her those powers in the first place. IT MAKES NO SENSE!!!

Unless of course that panel showing the people tied to the tree was a vision/scenario of the Infite Tsukyomi at work that Hagaromo was showing Naruto, then that clears things up a bit, but if not then I have found yet another plothole in the manga...

Just like Obito did... She summoned that tree that tries to suck everyone's chakra with big ass roots ,so it could bloom 10-20 chapters
ago.

The panel was a vision of what would happen if Madara casts the Infinite Tsukuyomi.

I suspect that Kaguya used the Infinite Tsukuyomi on the juubi , resulting in her controlling the juubi using a genjutsu which caused the juubi to transform AGAIN into the Shinju and blah blah blah...you get the idea

Exactly this, it was a mere visual of what would happen if the eternal tsukyomi would happen

It was a vision/senario used by hagoromo to explain what will happen if madara wins and activates infinite tsukuyomi to naruto.

What this guy said, it's not impossible for her to have gained control of the juubi and used it herself.

No dumb dumb... She gained the "sharing a power" AFTER she had controlled over the juubi (ate the fruit)... Prior to controlling it she only had byakugan, and thus no genjutsu. Especially No sharingan dojutsu genjutsu.

What was the point in having a byakugen if no ones possesed chakra? And certainly Kaguya would need chakra herself to activate the eyes?

Uuuuuhhh the point would be to see the natural chakra around everything in nature that emanates the chakra by being one at all times as they live.

Exactly! The only dojutsu Kaguya possessed that was capable of genjutsu was dojutsu, which she acquired after eating the fruit of the Shinju.
