Jiraya stated that he was no good with genjutsu yet gets a 3, I'd assume that Minato would at least get the same score add the person who trained him and considering Minato surpassed his sensei, I'd say 3.5 is reasonable.

If Minato can break out of A rank level genjutsu(which he obviously can) , should that not put him on 3.5 too? Breaking out of genjutsu and performing genjutsu are 2 different things entirely.
There are plenty more examples of databook scores where a character has 0 feats in a certain department yet get a decent score. Minato didn't surpass jiraya just to have a lower score than him. 3.5 in genjutsu sounds more than logical to me.

Didn't Naruto have a 2 in gen, and i'm pretty sure he's surpassed both Minato and Jiraya. Monato gets the same score as his son.​
