This is to show the top 3 shinobi from the manga who I feel has shown an all around brilliance in all aspects of being a shinobi. This is NOT based off a shinobi's strength or speed or their Mountain Busting abilities, but more on their skill and ability's of mastering their craft and become a true MASTER SHINOBI.
I have narrowed down the list to the top 3 I have chosen by reviewing manga scans and canon based anime that has been shown to support the character. This choices are completely unbaised and are displayed with reasoning as to why they made it to the top 3 position. So now let us begin!!!
These are who I have found to be the TOP 3 SHINOBI who have proven there worth thus far in the manga in no specific order:

Madara Uchiha was a obvious choice as one of the top 3 best shinobi seen in the manga thus far. Ever since Madara's revival he has begun to show his brilliance skills as a shinobi that could not be ignored. Madara Uchiha is a legendary shinobi and debatably the most talented uchiha who has ever lived. He has shown skill and some mastery in many shinobi skills including Ninjutsu, Taijutsu, Genjutsu, Dojutsu, Kinjutsu, Bukijutsu.

Madara has demonstrated many very skillful and powerful ninjutsu that obviously requires a high level of skill. He has shown skill as a sensor type shinobi, despite not having encountered Hashirama for several decades, he was quickly able to detect and recognise the his chakra even though he was some distance away. His sensing abilities are great enough to compensate for blindness and was able to detect a person's movements and determine Sasuke was a fellow Uchiha and that he had the Eternal Mangekyō Sharingan.
Madara is naturally a master of Fire Release nature transformation, using high level techniques such as Great Fire Annihilation and Great Fire Destruction. His Great Annihilation was so large that it required multiple other suiton shinobi to put it out. Madara is also adept with wind release and has shown short mastery over mokuton techniques. Madara was also shown to be able to master Sage Mode in the first 3 seconds of aquiring it. He also has such a great control over his chakra that he was able to stabilize his susanoo and create a Perfect Susanoo whose power rivals that of a bijuu. He is noted for having unbelievably strong chakra.
Becuase of Madara's mastery of the rinnegan, he has the ability to easily master any and all elemental jutsu's. This includes Ying-Yang jutsu as well.

Taijutsu
Honestly, I had no idea how good Madara was in taijutsu but after witnessing him embaress the shinobi alliance, I recieved a huge insight to his ability. Madara has also shown the ability to go toe-to-toe with great taijutsu useres such as Tsunade and A (Raikage) without the use of his susanoo. Madara has also shown durability feats, such as when he was stabed thru the arm whichout showing any signs of pain or flinching, Being shot by multiple sand bullets, and losing a arm with no signs of pain or limitations.
As a child, before he unlocked his sharingan, madara was able to defeat many older enemies thru the use of taijutsu and bukijutsu.
Genjutsu
This section doesnt need much explanation, as all uchiha's who have unlock the magekyou seem to high high skills in genjutsu. Madara does however have knowlegde of Izanagi and Izanami which he taught to obito, which could suggest he also knows how to utilize those ultimate forms of jutsu.
Dojutsu

Once again this is something that doesnt need to be explained in detail. Basically, Madara is the ONLY person in the series to fully evolve a sharingan to the Rinnegan. Madara was able to unlock the sharingan at a very young age, and from there he and his brother Izuna both were able to unlock there Mangekyou Sharingans becoming the head of their clan. Madara obtained the Eternal Mangekyou after taking his brothers eyes. And sometime before the time of his death, he unlocked the Rinnegan.
With his rinnegan he has displayed mostly all the skill abilities that we know the rinnegan is capable or we know that he is knowledgable about all the secrets of the rinnegan.

Madara as a child was said to be gifted in terms of swordsmanship. Thruout the series madara has come to show skill using other weapons.
Intelligence
Madara has also displayed high-level intellect, drawing from both his naturally keen instincts and perception as well as advanced years of experience. His mental prowess made him dangerously strategic and analytical skills, which has earned him praise from even his rival during their final battle.
Madara is very adept in research and experimenting. Through his years of working with Hashirama's cells, Madara was able to cultivate a mindless clone flower large enough for the Demonic Statue of the Outer Path to sit atop which would later serve as the basis to create thousands of Zetsu clones. Using this vegetation, he was able to attach tendrils from it to his back which allowed him absorb chakra from the Statue, creating a makeshift life support system to keep himself alive and extend his lifespan.

After going thru all of the manga, anime, databooks, and fanbooks; It was fairly easy as to see why hiruzen is also an example of the perfect shinobi. He is another example of one of the best shinobi we have seen in the manga thus far. Hiruzen has been hyped throughout the entire first half of the series as the strongest shinobi konoha has ever produced. He was so skillful as a shinobi that the shinobi world knew him as a god of shinobi. He is known to have mastered every skill that you can learn as a shinobi which is why he was added to my top three best shinobi list. As i stated in my introduction statement, this isnt a list on how powerful a shinobi is, but on how skillful they are in all aspects of being a shinobi. And from manga description Hiruzen has MASTERED Ninjutsu, Taijutsu, Genjutsu, Bukijutsu, Kenjutsu, Finjutsu, and any other shinobi skill that exist.
Ninjutsu
Even in his old age, his chakra was noted for being very strong. Hiruzen's chakra causes a dense effect on the atmosphere when released, cracking the building he and Orochimaru were battling on. Powerful chakra is a feature all three of my canidates share. Despite his diminished reserves of chakra in his old age, he made up for it somewhat by also showing great chakra control, needing only the minimum amount of chakra to use each technique.

During his lifetime Hiruzen had accumulated a vast knowledge of ninjutsu. Hiruzen was also called The Professor, due to his mastery of all forms of shinobi combat, his own personal arsenal of original and ingenious techniques, and his vast knowledge of techniques in general. His knowledge is so vast that he is reknown for knowing all techinques that exist within konoha and mastering all the techinique that are NOT KKG or that require KKG or doujutsu for use.

With this information it is also possible to deduce that hiruzen can also use all chakra elements as all types exist within konoha. We know that this is not an impossible feat for someone without a doujutsu, but it is very difficult. Though in the manga in anime hiruzen is shown to only use fire, earth, ying-yang, and space-time techinques, a non-canon video game shows him using tobirama's water wall wave.
Another skill that i found that impressed me with hiruzen is that even though he may not have a KKG, he is still proffiecient at combining element through collaboration jutsu.

Taijutsu

It is stated in the manga that hiruzen has mastered all forms of shinobi combat which would mean he is indeed a master of Taijutsu. This was shown when a 60 year old hiruzen was able to hold his own in terms of taijutsu against 2 edo hokages and orochimaru in his prime (during Pt.1). He was also quick-thinking as during their confrontation he was able to place explosive tags on each of them without them knowing. Hiruzen is a very durable shinobi, this is displayed while in the match against orochimaru. Whilst in the bringer of darkness techinique hiruzen's clones suffered very severe wounds to the back and sides yet they did not dissapear. In this scan you can see at least 5 kunai sticking out of hiruzen's back and he's coughing blood, yet he did not disapear. Even when robbed of his sight, he could still defend himself from Hashirama's and Tobirama's assaults, blocking all their attacks to prepare for his Dead Demon Consuming Seal, showing keen senses.

Also, Hiruzen was able to stay latched on to orochimaru's soul and pull it out while being impaled in the chest with the kusanagi for a full hour without passing out or dying of blood loss before accomplishing his goal.

Genjutsu
Hiruzen is said to be a master of genjutsu as well. He is said to know at least 1000 different genjutsu's and has shown the ability to navigate his way thru or escape from genjustu, even one cast by the powerful first hokage.

Hiruzen has displayed mastery of bukijutsu multiple times. His weapon of choice is Mokey King Enma, who can transfrom into a powerful adamitine staff which can alter its form and manipulate its size. Enma also has the ability to move on its own, so if he and sarutobi are separted enma can swing his way back to his partner. He is so skilled in using his staff that he was easily able to remove kusanagi from orochimaru and to protect himself from tobirama and hashirama with it. Hiruzen was also able to remove the kyuubi from the village with enma, and was consistanly shown distroying the god tree.

Hiruzen also has great skill in using shurikens. He even invented a techinique that allows him to increase the number of shurikens he has so that he doesnt need to carry many. Hiruzen has shown great effectiveness in using his shurikens in such ways as creating a wide ranges attack as to where orochimaru couldnt escape, and also to analyse obito new jutsu.
Hiruzen is knowledgable in barriers. He is capable of producing a kage level barrier that is strong enought to contain the juubi. He was also aware of the kind of barrier orochimaru had the sound 4 produce to keep him from escaping the fight.
Hiruzen is an expert in forbidden techniques as well, as he had only seen Death Reaper Seal used once and was able to replicate the techinique and understand the inner working of how it worked.
Hiruzen also has knowledge and capable of using kinjutsu(forbidden techs). The Death Reaper, multi-shadow clone jutsu, and a whole scroll of forbidden techniques are all in hiruzen's arsenal.
Intelligence
Hiruzen has showed a keen and perceptive mind in battle. Even while pressured by multiple opponents, he could quickly access the situation and use the proper counter-measure for it. He was also had excellent analytical skills, being able to deduce Obito's mysterious substance only moments after witnessing it, stating that it was similar to the kekkei tōta but the attack's shape is dynamic, so it can be used offensively and defensively and that it is even beyond kekkei tōta. The professor also deduces that there is a limit to the duration of transformations the substance can hold for.

He being known as the professor and a genius also allowed him to master every techinique in konoha or at least have knowledge of them all. He also showed skill in deception multiple times by using logs or mud clones as substitutes for him in battle.

*Hashirama Senju*

Hashirama is reputed as the most powerful shinobi of his era. His power being so great that it earned him the title of "God of Shinobi". With his overwhelming power, he was able to tame several tailed beasts and unify multiple clans together into the village under his leadership. This reason I added Hashirama senju to this list is for multiple reasons. He is obviously a master of ninjutsu as his clan is noted for knowing 1000 different techniques, but he had knowledge and mastery of other skills such as genjutsu, Bukijutsu, Finjutsu, Senjutsu, Taijutsu, and other skills.
Ninjutsu
Hashirama inherited an extraordinary life force, as well as physical energy and stamina. His chakra is so strong that he was able to destroy the naka shine just by releasing it. His chakra levels also made him suitable to learn senjutsu and enter Sage Mode. Hashirama's chakra control is also shown to be very advanced, able to use various high-level and large-scale techniques with few to only a single hand seal.

Hashirama was arguably most famous for his unique Wood Release techniques, a kekkei genkai formed through simultaneous use of earth and water-natured chakra. By converting chakra into the source of life, he was able to create wood and plants from the ground of or his very being, causing them to grow to great sizes and manipulate them to diverse shapes and battle uses at will and in an instant, he could shape the entire battlefield for his own uses. So in terms of ninjutsu hashirama could use Earth techniques, Water Techniques, and Mokuton techniques. Hashirama developed techinique with his mokuton which can allow him to suppress the chakra strength of a tailed beast and also of shinobi(kisame).Throught his mokuton hashirama can create mokuton entities that he can control such as giant wood dragons and wood golems. He also can create wood clones of himself.
Taijutsu

As a child Hashirama had to fight through war times and before he aquired skill in mokuton he had become well trained in the art of taijutsu. During his battle with madara he engaged his foe madara in taijutsu and was able to hold his own, and from the skill we saw madara display against the alliance this could give us some hint as to how power hashirama is in this art as well.

Bukijutsu
Hashirama was also extremely skilled in weapons use, especially in kenjutsu and wielded a myriad of swords, one such had a broad, cleaver-like blade. Hashirama possessed several large scrolls that were roughly his height, presumably to store his weapons. His skill in weapons use was so great he could clash against Madara Uchiha, another highly-skilled weapons user at an equal level, forcing both to shift between using weapons and ninjutsu in order to break the stalemate.

Hashrama has mastered the art of senjutsu which is the utilizing a natural energy to enhance your body and techniques. He can enter this mode almost instantaneously which is very impressive once you realize how large his chakra acually is and the fact that he must absorb enough senju chakra to balance out.
Other Skills
Hashirama seems to have a understanding of medical ninjutsu as he was stated to be able to heal any wound without forming hand signs. He also was knowledgable to barrier jutsu as he was able to perform the red sun barrier as well as summon the quintuple rashomon. He is also very knowledgeable in the history and abilities of the Sage of the Six Paths, as he was able to recognise the Samsara of Heavenly Life Technique.
This is my list of 3 of the best shinobi in terms of mastering majority, if not all of the skills, that you can learn as a shinobi. The three I have named have shown and demonstrated that they have all gained skill in all categories. The ones i have listed have shown that they are the best ALL AROUND SHINOBI, so far seen is the manga. The criteria I pulled from was (as you probally already know):

I would like to know what you guys think. And if you have any other shinobi you can think about I would be glad to discuss it with you. If I were to add 2 more to the list it would most likely be Kakashi Hatake and Orochimaru. But I would really like to discuss.
