We all know that the Manga has implied that Obito was solely responsible for manipulating Kiri. He was seen controlling the Mizukage when he revealed himself to Kisame. However, based on age alone, we can conclude that Obito was not the original manipulator of Kiri.
To put it simply, Obito, Kakashi and Zabuza are all the same age. Zabuza killed all of his classmates before ever becoming a ninja, he was no older than 10 when he did this. We know for a fact that this practice was begun before this point in time and that it was assumed afterward that someone was controlling the Mizukage during this time of turmoil (Bloody Mist). But we also know that it was physically impossible for Obito himself to have done this because he did not become Tobi until years later. On top of this, we see Obito fighting Kiri Ninja after witnessing Rin's death and we even hear one of the Ninja shout out the village's name as "Bloody Mist."
Apart from Yagura staging the Bloody Mist era himself, which is not logical based on the character profile established when he lead the Jinchurinki counsel that spoke to Naruto and where he learned all their names, the only explanation is that Madara himself was somehow behind the manipulation.
Many have speculated that Madara controlled some form of KA (shisui's MS power) that allowed him to permanently control Yagura's actions. However this claim can be thwarted in multiple ways: 1. MS abilities have been established as being unique among individuals. Sasuke only controls Tsukuyomi and Amaterasu because Itachi implanted them in him. One could also argue that Madara does not even have access to these abilities. 2. If Madara had imparted a variation of KA on Yagura, no further manipulation would ever have been needed. Why would Tobi bother manipulating him if he already had a KA command imparted on him?
Considering there is no other probable genjutsu candidate to explain this, how could Madara have actually controlled Yagura for an extended period? Here is my idea:
We know that Nagato was able to control his paths with these chakra receivers and we know that Madara developed them. It seems Madara developed them for the sole purpose of commanding the paths himself, similar to what Nagato did, but later decided to pass his eyes onto the young boy.
Later on, we directly see Obito being encompassed by rage and sprouting these rods from his body:
One way to explain this is that all Zetsu clones have the black rods in them, but I personally feel that Madara specifically implanted them in Obito's body. This would be a way to give a constant feed of energy to Obito's body that would prompt the tendency for heightened emotions that could easily trigger feats of rage.
Again, I feel that Madara created this jutsu as a way for even an immobilized Rinnegan user to tap into the full potential of the doujutsu. I feel that once Madara used this jutsu once on himself, it became a part of the Mazou (separate from any correlation to the sage) that caused to it attempt to feed on an individual's power after that point in time. Obviously the shell itself was not meant to be mobile, but once Madara fed it some of its chakra, it would then seek that same satisfaction when summoned to battle, as seen here:
This is essentially the basis of my theory. I believe that at some point, Madara found and implanted Yagura with these rods. Then by feeding his chakra into these rods as much as he could, he prompted the assimilation of emotion and rage into a subtle form of evil and detest that eventually manifested itself into an evil desire within Yagura. This evil manifestation, I feel, was what ultimately caused him to come up with his idea for the graduation exam.
Now this may seem trivial in regard to the violence that spawns when in direct contact with the rods (in both Nagato and Obito's case) but keep in mind this is an indirect feed that may have been building for decades. The emotions triggered by this influence may have been very gradual and may have taken a long time to slowly transform Yagura's personality. Eventually, his personality was changed enough to where he had an evil side to himself, one that created the graduation exam. This may also have helped develop Obito's negative emotions toward the world, on top of being directly manipulated by Madara before his death.
Perhaps once Madara died, or even as he aged, the negative emotions began to wain and by he time Obito arrived, it was required for him to manually take over Yagura in order for the control of the nation to continue. I feel the idea of Madara finding and manipulating Yagura in this way was not out of question, considering he was able to travel to Ame and manipulate Nagato in a similar way as an old man, similar in age to when he likely imparted his jutsu into Yagura.
