You might not be aware of this but molecules are smaller than cells. Molecules make up cells.
Secondly, entirely new cells as you call it, are produced by cells splitting, also known as mitosis. Tsunade's technique increases that process exponentially. However she can't regenerate if the cells themselves are being dismantled on a molecular level. That's what jinton does.

sure... Jinton will dismantle her molecule by molecule. She speeds up the growth of new cells, but cells are made up of molecules.

Because she doesn't 'regenerate' like that. Once you're born you're not regrowing limbs. She's losing whatever limb is destroyed by jinton. It's not regrowing, the scar is just healing up to stop bloodloss.
