Ninjutsu: Nagato has much more Jutsus than Itachi definitely. If Itachi uses Totsuka blade Nagato will just absorb it, same goes with Itachi's other techniques.
Dojutsu: It has been shown that Nagato has no counter to Genjutsu. However his Rinnegan abilities allow him to do catastrophic damage such as Chibaku Tensei and Shinra Tensei. How does Nagato counter Amaterasu? He absorbs it like a regular fire technique. If Nagato gets trapped in Genjutsu, he loses. If Nagato can somehow avoid the Genjutsu, he wins. But he won't be avoiding the Genjutsu if Itachi can easily point to him and fodderize him. Itachi wins this one.
Intelligence: It has been shown that the only strategic ability is his six paths, he hides behind his Chess pieces and simply guides them. However this match-up is Healthy Nagato VS Itachi, not Nagato VS Itachi. Itachi has shown to have more intelligence relative to Nagato. Itachi has been shown to be ****ytical and perceptive, being able to deduce the inner workings and weaknesses of powerful techniques, even while under pressure.
