Anyway, the only explanation for this I can come up with is that when you kamui yourself OUT of the alternate dimension, you choose yourself where you want to appear in the normal dimension.

Yep. Kakashi's Kamui makes sense -> he can transport his entire body or others' entire bodies into and out of Kamui, but if he transports parts (Deidara's arm), they get ripped off.
So we just have to accept that Obito's Kamui isn't explainable even in the context of Narutoverse physics.

Well, Kamui is a space-time jutsu for a reason.
I believe when Obito uses it to go through things, the parts are still magically connected.
For example, if his vein is "cut" in half because of Kamui, then when the blood reaches the "border" of the vein, it is transported with Kamui to the second part of the vein, in the other dimension.
The same goes for stuff like electric impulses from the brain, etc.
That's just my theory, but I think it explains perfectly well how for example a lower part of the torso alone can move on its own and be alive - it gets all the blood and electric impulses just as if the body wasn't separated at all.
