As a powerful character, with strong, appealing personality, and determination for peace, Nagato is the best for sure. But as for the villain, its Madara for sure. He is the real deal, man. I mean, he's the one pulling the strings in his favour (i.e. - for his ideals to be fulfiled) even in his death. If it wouldn't have been for Madara, there would be no orphan Naruto (with Kyuubi sealed), no Nagato (Madara used him, so that he would be revived by Obito, after he would steal Nagato's rinnegan for Christ's sake) and Akatsuki (Obito twisted its ideals so that it would strive to acheive peace by collecting bijuus which in turn would help fulfill Eternal Tsukiyomi or a similar kind of thing, where an organization controls the whole world), so that Obito would use, no twisted Obito (using his ideals & twisting it, to fit its role in his Eternal Tsukiyomi project, which was Madara's idea, and for God's sake no jyuubi resurrection would take place.
I think Madara's only miscalculation, was to be resurrected by rinne tensei, which didn't happen, due to Obito's strong determination and effort.
And even if you think about it, the shinobi alliance, it was the side effect to the doings of Madara. His name could even be used by a nobody, to bluff an entire nation into meaningless war. His entity makes the entire Narutoverse as we know it.
Madara thought of every possible outcome, and successfully turned them into his favour. His only mistake was that, he didn't believe in prophecies, which was the part Jiraiya played unexceptionally well, to tutor nagato and naruto.
Madara used an Uzumaki (senju descendent) and an uchiha to fulfil his long shot ambitions, involving SO6P's powers. I mean, he is one perfect villain with perfect pawns, in his perfectly woven strategy which is still working.
