Itachi's stamina good enough? Are you high? His low stamina makes it EXTREMELY difficult for him to go toe to toe with any ninja within the top 10 while the top 5 far far outclass him. That's why he barely makes it to the top 10.
So the fact is, he has a low chakra supply due to his illness. He is limited to using 3 MS techniques at a time after which he suffers from EXTREME exhaustion. Also because of the amount of chakra susanoo takes, he can't sustain it for too long due to the toll it will take on his body.
On top of that, he's dealing with minato's speed. Minato could easily exhaust him and and finish him off.

Whether sensing that one is storing up Chakra for a Genjutsu or not doesn't matter, as one is in both cases forced to avoid eye contact to avoid the Genjutsu. If Minato is somehow forced to look into Itachi's eyes for whatever reason again, he will automatically fall for the hypnotic virtue of the Sharingan. Being caught in a Genjutsu at the end, sensor abilities won't prove help for one to escape it like Shee, who was known for having sensor skills as well was helpless in front of Sasuke's Genjutsu. Steady prevention of eye contact, in contrary of a human's habit, would put Minato into a disadvantage which would open Itachi several new ways to act.

One thing people forget is that Itachi is also a Suiton user... Suiton can effectively block or slow down all FTG attacks simply because Minato can only teleport to the kunai.. If the kunai is washed away Itachi gains that much more of an advantage.. Just face it. Itachi arsenal of jutsu is more than enough to defeat minato.
Also if we talking about EDO itachi then it's safe to say we would have 2 Itachi both with totsuka and Yata mirror on top of suiton jutsu.. Minato doesn't stand a chance

They're both bland, OP and overly 'perfect' characters who have attacks so broken and badly written that any of them can be twisted to be an instant win. There's no point debating who is the stronger one because they are both just walking deus ex machina pretty boys.

No point bringing Kabuto into this, i've never once argued or claimed Kabuto isn't broken or him powerwise or whatever, because I honestly don't really care. I like his personality, his design and his attitude. No part of that post is hypocritical, i'm just one of many who is sick of arguments involving these blank perfect ninja who can seem to do anything whenever they want. That's it.

Unlike the people who have arguments like this though, I don't pick my favourite characters for their abilities. My favourite character is Part 1 Kabuto. He just happened to go and get powers later.
And honestly, Kabuto and Itachi are just characters in a story. He's played his part and so has Itachi, there's nothing to be salty over- no problem with Uchiha bros winning, of course they had to. I just personally wish Kishi had offed him in a more interesting and reader-friendly way. That's all.
