Guess you missed the manga page where Nagato was already disintegrating and didn't react nearly fast enough to stop Amaterasu before it severely injured him, Shinra Tensei has a five second interval by the way.

Nagato fans should realize that he is just a bad match up for Sasuke, Sasuke has the right jutsu/skills to take Nagato down, unlike Naruto, whom would be a chakra gas station for Nagato.
