It is pretty much inevitable that Naruto will face Juubito. It has been foreshadowed that Obito is literally the exact opposite of Naruto because of hatred and Naruto would have been exactly like him had he given in to Kurama's hatred. Obviously this being a Shounen and all, when the Main Villain gains some unimaginable amount of power (Which Juubito has currently) the main character ends up getting as well and defeats said villain. I think it's fairly obvious that this will have to do with the Bijuu's chakra. Whatever power it gives it will be massive; which I hypothesize to be the Rinnegan, but that's just theory right now.
But about the thread topic. Will Naruto's power stay with him, or only be temporary? On one hand, him gaining the power and then losing it seems a little redundant and assuming the tailed beasts are freed and he wants them to roam the world, he needs power (Like Rikudou power) to cement his position and have non nay-sayers in his way. On the other hand, it might make the whole Naruto vs Sasuke battle completely redundant -> Which could turn the tides from part 1. Sasuke had the upper hand and won. This time Naruto will have the power advantage, and inevitably win.
