He didnt stop the flames, the juubi just separated the part of his body that was burning.

His intent was unclear, but he wanted to burn down the Jubi.

No one really knows completely what he meant by "I will get rid of this twisted system" or whatever. He has an ulterior plan, which is indicated by Orochimaru a lot, but said plan has yet to be revealed.
