This isn't a hard concept to wrap your heads around.

Isobu was still contained in Rin's body. So they wanted her body to get Isobu back. All villages fight for the tailed-beasts.

The alternative would be for Kakashi to take her back to Konoha, wait for Isobu to revive, then seal it into Konoha's shinobi and give them an ADDED Bijuu on top of Kurama.

Rin's body was worthless.

Perhaps they sealed it into her with a specific sealing method and they didn't want the leaf to figure out how that seal works, so they wanted to recover the body. I actually was thinking for awhile that Rin was a jinchuriki after finishing rereading all of Naruto about 3 weeks ago , but I didn't make a topic because of the same issue you are stating right here. The only reason i can think of is that they did something special to her body and they didn't want the leaf to know how to do it or how to stop it if they want to do it again.

The Biju does not die when its jinchuriki dies. It takes time to regenerate and come out., They wanted her body because they didn't want to lose control over the 3 tails. Her body wan't worthless.
