nice thread..if nagato did not use genjutsu,then this does not mean that rennigan cannot have genjutsu.may be rennigan yield better and powerful genjutsu than mangekyo sharingan. nagato did not use genjutsu because he did not learn it..or assume genjutsu a flawless technique against powerful shinobis.
itachi also did not use genjutsu against naruto and bee as well as against nagato because he know it is useless against them.

nagato directly got rennigan,therefore he not even know about mangekyo tsukyomi

IMO - Rinnegan User can learn and cast genjutsu. Rinnegan grants its user the affinity and capability to learn and master all 6 nature types.

Nagato had already used mind barrier technique into the minds of his ninjas. Which is a genjutsu.
Also if someone is saying that Nagato didn't use genjutsu because he couldn't. Then I would ask 1 question here - Nagato has not shown using Lightening or Earth or Water Jutsus which means Nagato can not se these nature types too. Its not the case.

It depends on the Rinnegan User which jutsus he wants to learn or master.

Well of course,nagato could have learnt genjutsu . Genjutsu is something anyone can learn if they are intelligent enough. But that is not my point. Look nagato is a guy who kishi used to display all the powers of rinnegan, and nagato was never shown to use genjutsu which simply means rinnegan doesn't grant someone genjutsu abilities. Basically, genjutsu is not a "plus factor" of rinnegan.

Nagato's used genjutsu defensively. He put genjutsu barriers and traps into his paths and probably those close to him so intel on him doesn't get out.

Prologue​

The Rinnegan is said to be the Ultimate Doujutsu out of the Three Great Eye Techniques (Byakugan, Sharingan & Rinnegan). It is said that this Doujutsu can learn any jutsu (with the exception of Kekkei Genkai); yet people still deny the fact that the Rinnegan can learn/use Genjutsu.. I say this is a false accusation, and here in this thread I will prove why The Rinnegan can learn Genjutsu.​

What is Genjutsu firstly?
The Rinnegan allows the user to learn Six of the Chakra Manipulations; one can classify these in two ways, and two ways only: Wind, Water, Fire, Lightning, Earth, and Yin-Yang OR Ninjutsu, Taijutsu, Genjutsu, Yin, Yang, Yin-Yang. However, we need to focus merely on Yin Release as that is the main support for this theory. Yin Release:

Yin Release allows the user to create shapes, and forms out of "nothingness"; the picture below is an image of a shinobi's body: The Blue representing Spiritual Energy = Yin Release, The Red representing Physical Energy = Yang Release. When the two are together Yin-Yang is created, but that's a whole different topic.

Here Naruto goes on to ask about the chakra manipulation structure of Medical Ninjutsu, and Genjutsu, Yamato then replies that Kakashi tell him about "The Quality Control of Yin/Yang" another time. Thus, that further more supports my theory. The Rinnegan can learn Genjutsu.

Really, there shouldn't be a long explanation to prove this. Nagato is capable of Yin Release. Yin release, according to the 2nd Mizukage, is associated with genjutsu.
