So yeah, who do you think has the highest chakra in the series? Don't include So6P and the Bijuu. All Jinchuurikis are judged by their base chakra. Cursed Seal and Edo Tensei are obviously disabled.
This is my top 10.
1. Hashirama - we've seen how huge his techniques are, we've seen that he has Sage Mode ( which alone shows huge chakra reserves ), we've seen him break wood with a single frown. Additionally, his DNA makes the one who has it stronger, more durable and enhances his chakra. To me, Hashirama being #1 in chakra seems like a no brainer.
2. Uchiha Madara - Based on both hype and feats, we've seen Madara being able to use 25 Mokubunshins, Kyuubi Perfect Susanoo, Perfect Susanoo, Bansho'Tein on two meteors while having Susanoo up and he also has Hashirama's DNA in him. This isn't that much of a no brainer to me due to the fact that the next one is also a chakra beast.
3. Nagato Uzumaki - Maybe he is #2 or maybe he is not, but there is no doubt in my mind that Nagato is TOP3 material. Not only was he controlling 6 bodies from afar and his own, he used a plethora of techniques with all of his 6 paths. Chibaku Tensei as well as Chou Shinra Tensei are techniques of such a great scale that being able to use -BOTH- in the same fight and still manage to hold your ground in taijutsu with Sage Mode Naruto is a great feat. Furtherly, he is an Uzumaki and mastered all nature transformations by the age of 10.
Also, Nagato has never shown signs that he could not continue the fight. Deva was beaten by a Rasengan not chakra exhaustion. Nagato died because he used Rinnetensei when he had too little chakra, managing to resurrect a couple dozen if not hundred people.
4. Obito Uchiha - not much to be said. He has the Rinnegan and while he cannot keep 6 dead bodies alive ( since he only uses his rods to control them, not keep them alive ) he certainly has impressive feats. Take a look at his Kamui, for one. While it was not shown that Kamui exhausts the MS user as much as Amaterasu, Tsuku or Susanoo do, Obito was never shown to be tired of using it. Not only that, he is high on Hashirama DNA and has had it for more than he has had his left eye in its eyesocket ( literally, he had the Hashi DNA since 16 years ago and only had his right eye for around 12 or so? ).
5. Kisame Hoshigaki - Again, not much to be said here. Everyone compared him to a tailed beast, with Neji comparing a 30% Kisame Clone to Naruto's chakra. That alone means a lot, seeing as how Naruto has a huge chakra pool by himself.
6. Fourth Raikage ( A ) - This is more based on character statements that feats, but Karin did say that his chakra rivals that of a Bijuu. Minato had to use FTG and Naruto had to use Kyuubi's chakra to keep up with this guy's speed. Well, he is doing that on his own. Bijuu restricted, he is the fastest shinobi in existence ( not counting Minato since that isn't speed but rather S/T ninjutsu. Gai is also excluded due to us not knowing how powerful the 8th Gate is ).
7. Jiraiya - Gaining this position ahead of Tsunade mainly due to his ability to use Sage Mode, the fact that he compared his stamina to Naruto's and the Databook's scores which rank his stamina ahead of Tsunade, there is no doubt in my mind that Jiraiya is worthy of top 10.
8. Tsunade - Getting the middle finger due to the databook, Tsunade has shown amazing chakra prowess, especially when she replenished the 5 Kage. She is, after all, a Senju.
9. Naruto Uzumaki - Well, it's known Naruto has amazing chakra. He's an Uzumaki after all, and he has the Kyuubi inside him. Thing is, it's hard to rate him due to the Kyuubi's influence, which we are ignoring here. Some of you might get mad at me for ranking him below Tsunade, since he does have Sage Mode as well as being rated a 5 in the Databook while Tsunade was given a 4.
Well, I guess my decision is also influenced by the fact that Naruto lacks variety in jutsus. It's hard to rank his chakra when all he uses is clones and Rasengan. It's just hard to make out when he is using his chakra and when he taps in the Kyuubi's.
FRS, though, is a testament to the fact that he has amazing reserves. He just needs to show more in base. Still, Naruto is, without a doubt in my mind, #1 in chakra if we count the Kyuubi. Yes, even stronger in chakra than Hashi. Shocker, I know.
10. Minato Namikaze - yeah, I bet you didn't see this coming. What you need to remember, though, is how many jutsus Minato used in one night against Obito and Kyuubi. He FTG'd multiple times, Rasengan'd Obito, used a Contract Seal, used a teleporting barrier on a Kyuubi Bijuudama, used a Four Symbol Seal twice ( since the eight trigrams is made of 2 x 4 symbol seal ), sealed his and Kushina's chakra inside Naruto, used the Reaper to seal half of the Kyuubi, not to mention using the aforementioned seals AFTER he was stabbed through the guy by a 10 meter claw.
Not only that, he was still very much alive after it. What killed him was the RDS' drawback.
Honorable mentions:
11. Sasuke Uchiha - His fight against Deidara, as filled of PNJ as it was, showed how much chakra this guy has. However, due to the CS it's hard to decide when he was using his and when the Seal's.

13. Might Gai - since he can open all 8 gates.
