What Obito meant by that statement I think is that Kakashi wasn't able to prevent the Mist Ninjas in doing something with Rin's body rather than referring to the act of killing her, hence the words "You allowed Rin to be murdered"

I understand why you say that but why would kishi write that or write you killed Rin.. but it could be the reason that he said this before it was revealed that kakashi killed Rin.

Exactly, she did not willingly spied on the Leaf, but her body was modified that she became an unwilling spy none the less, hence the reason she asked Kakashi to kill him so she wouldn't unwillingly betray Konoha anymore.
