That was after he was put under the Genjutsu. Remember that Madara was old so he didn't have much control on Genjutsu even with the Gedo Mazou, besides he didn't need Kakashi for much. He put the Genjutsu off right when he killed Rin because he was old- couldn't use Genjutsu for that long, and didn't need Kakashi' for anything else, he just wanted to manipulate Obito. So it's still a possibility

What Obito meant by that statement I think is that Kakashi wasn't able to prevent the Mist Ninjas in doing something with Rin's body rather than referring to the act of killing her, hence the words "You allowed Rin to be murdered"
