I agree with you, however the Genjutsu that Madara may have put on him, could have had possible traits that made it seem as if it was right to kill Rin to Kakashi.

IMHO when he said that he looked perplexed. Much like when people just get up from bed.

I have always been under the impression that Kakashi was in full acquiescence of his actions back then. Which strengthens my hypothesis that it was Rin herself who asked Kakashi to kill her.

That was after he was put under the Genjutsu. Remember that Madara was old so he didn't have much control on Genjutsu even with the Gedo Mazou, besides he didn't need Kakashi for much. He put the Genjutsu off right when he killed Rin because he was old- couldn't use Genjutsu for that long, and didn't need Kakashi' for anything else, he just wanted to manipulate Obito. So it's still a possibility
