I don't know what you're saying. Its not like he had rinnegan eyes AND ems eyes, they were the same. He can't give away the rinnegan and keep the ems. Technically, Nagato has ems, but much like kakashi, because they aren't his, can't change them, so they're stuck in rinnegan form.

In the manga madara only had 1 eye.....then how did he transplanted his "eyes" into nagato if he only had 1 eye...........so did he just plant half an eye and then made nagato awaken them for himself and there actually are nagato eyes?

If anyone say he took another uchiha sharingan then who couldn't been him since he would have been blind. Or dead since he had no eyes right? So then what really happened

Then madara lied about a lot of things

ok first he put Nagato under a genjustu,
than he took out one of his eyes and implanted it into Nagato,
After that he took a spare Sharringan and implanted it into himself,
Now he has someone eles Sharringan and his own Rinnegan left
Since he implanted a spare Sharrigan it allows him to proceed with his Transplant
Following that he removed his other eye and placed it inside Nagato,
thus leaving him with 1 eye and both of his Rinnegan inside Nagato
