Rin was killed by kakashi.
Obito was able to see through kakashi his eyes (maybe thanks to senju cells).
That is why he grabbed the left part of his head with the emty eye socket/or he used his left hand, because he lost his right arm and lacks control over the spiral zetsu his right arm.

What could be interesting i think, if kakashi did actually kill rin, to avoid info falling in the wrong hands.
It could be on accident as well of course.
