Yu-Gi-Oh GX Manga is a totally different storyline to the anime though

Same with 5D's

Don't know about the other two cause I gave up with Zexal and the current one Arc V

The manga follows a different story than the anime. Also YGO GX is one of the rare mangas that were made after the anime so anime is the source material.

That's why I put text from the wikia, in the OP.

I'm not really sure which of these two can be considered canon, since Wikia don't say anything about Kazuki Takahashi having role in it. Tho, Kazuki Takahashi was supervising manga.

I've read the Yugioh manga, from the original to 5D's. It's very good, but as said above, it follows a different storyline than the anime that I have also watched.

Late response sorry.
They are both canon since they are different universes. At least thats what I think.

When I think harder, I think manga would be more cannon. After all, Kazuki take a great part in it's creating and also, manga show Millenium Items, Shadow Games (only present in 1st arc of GX in the anime), Priest from Ancient Egypt... GX anime fight Light of Destruction and Darkness... which is pretty stupid from my point of view.

Also, if I remember correctly Trueman defeated whole Domino city in duels, how the hell was he able to beat likes of Yugi, Kaiba, Joey...
