There are different types of intelligence; everyone are smart in their own ways. Comparasions are ending up meaningless; for ex Shikaku is a battle strategist while Kabuto and Orochimaru are unparalled in science.
Or another example is; if you put both Lee and Shino in a test that solely regards taijutsu; Lee would score 100% correctly while Shino would fail misrably. Based on this test; Lee would come out more intellect in one field; which is the truth about it; overall Shino would be much more "smarter", but even his intellect has lacking points compared to someone who is overall much less intelligent. All in all; there is not a way to say who is smarter based on a single type of intelligence.
But for overall type of intelligence this would be my (not in order) list:
Shikaku
Shikamaru
Itachi
Kakashi
Orochimaru
Kabuto
Minato
