ARGUS, or what I can presume to be, is betting on Superman's morality. The same way Batman did. They'd equip the Suicide Squad with ways to detain or even kill Superman if the need arises. That isn't what the Suicide Squad is for, but it's just another countermeasure if Superman does actually turn around and betray the world.

I suppose the question they're really asking is...if Superman exists, why not other superhuman beings? It may not be Superman, but if a similarly powerful figure was to wind up on Earth, humanity needs systems put in place to make sure that these beings don't become a threat.
