rasengan in the anime has always been blue, yet the non-filler episodes which are canon still have them blue. People in the anime/movie making place probably prefer the color blue rather than yellow but in the manga Naruto's chakra color (and not just the kyuubi's chakra) is yellow.

Most of anime is approved by Kishimoto. Anime cannot be judged against the manga, it can only be judged as an addition to the manga.
