There are mistake made more often than not but,there is no mistake here.
The shadowing is from the moon being shrouded in the clouds that naruto gathers for a resenshuiken at the top of the shinju in the chapter titled "Track"

The shadowing is merely passing by reflecting off each eye as it goes by.
