Probably cocooned, that rinnegan-like eye was the effect of IT. Everyone I believe had spirals, just look at Hinata-chan.

The light was still out by then, I believe Sasuke didn't tell them (Team 7) to leave his PS until afterwards. Also Yamato eyes were a darken color, like Orochimaru and Bee I think.

It was Infinite Tsukuyomi, not rinnegan.
