Well its a game based on an ongoing Manga with no conclusive stopping point, so they had to alter something to create a suitable ending/stopping point in the game.

Plus I believe when you start the game, they tell you the events wont follow the original source 1:1 anyways.

Well they had to make an ending. They already surpassed the anime, they couldn't pull out the climax of the manga like its no big deal.

If they break of Tobi's mask, then they have to explain how he survived, bring Old man Madara to the mix, have to suddenly bring Kakashi and Guy there, explain Obito's Kamui, etc.

They'd have to treat him like Obito was a new form, and create an even more bullshit manga because reviving the Ten Tails would pretty much be exactly in place with the manga
