Plot, man. Kakashi didn't have many techniques at the time, including Kamui of course. Jiraiya? Don't remember how that went. And plot needed Itachi to quickly take out and seal Nagato.
Itachi is my 2nd fave. I'm just being reasonable

Well, I honestly don't see how Sage Mode Jiraiya vs a healthy Itachi would go. I'm leaning towards Itachi though just because he's so damn smart

Jiraiya - Infinite SM with Ma and Pa
Kakashi - Kamui is all he needs
Nagato - He has no legs. Honestly Itachi is probably above him but moving on...
Itachi - Before people say Totsuka Blitz, who did he blitz? That's right, a Nagato who's ****ing legs didn't work!

Health Nagato - Was probably one of the strongest people that was shown

Nagato isn't a genius?? He's been hailed as a genius by Jiraiya, praised for hoe fast he learned any Jutsu Jiraiya taught him. He's also been hailed as a genius for his ingenious way of utilizing the Rinnegan Paths lol yet he isn't a genius

In power and abilities, Nagato dominates all others. Itachi, Minato and War Arc Kakashi be on par. Jiraiya is inferior. Nagato is less smarter so he can be put on Itachi, Minato and Kakashi's level who are roughly the same smartness more than Nagato, but that's still a stretch since Nagato in too damn powerful in comparison. Mobility however is still a factor. Jiraiya still stays inferior though.

Maybe if you can't read the Manga. :lol But if you can you'd realize that Nagato is a level above the likes of Itachi, Minato and War MS Kakashi, who are each a level above Jiraiya.

and kakshi is in a 3rd tier alone unless hes using a combnation/fusion w/ obito
