My dilemma is between Eternal Mangekyou Sharingan and Rinnegan. The rest are easy to give up in comparison.

First and foremost, this decision relies upon the abilities of Rinnegan. If Rinnegan is considered to be a progression of EMS and contains abilities of both Rinnegan and EMS, then Rinnegan is the obvious choice. But if it comes without EMS abilities, then the choice between EMS and Rinnegan becomes difficult. Then it depends on what abilities Eternal Mangekyou Sharingan provides. If it contains all MS/EMS abilities, then EMS is the hands down choice, even against the Rinnegan. But if there is only one ability, then it depends on the ability. If it's Kamui, then it's a tough choice between EMS and Rinnegan. If it's any other ability, then probably Rinnegan.

Rinnegan doesn't give flight... Pain was an ass pull but I don't think that's a rinnegans ability because sasuke couldn't fly without susanoo and madara was able to fly after he became juubi jin
