Hamura goes to the moon, removing his chakra from the equation. Hagoromo shares his chakra with humans. Kaguya's remaining chakra is split into the Bijuu.

When Kaguya is revived in the war, she has the Bijuu's chakra (-1/2 Kurama), and the Shinobi Alliance Chakra (Stated to be more than the Juubi). In other words, she has the Bijuu, plus an unspecified amount greater than that.
When she fought Hagoromo and Hamura, she only had the power of the Bijuu. So, unless 1/2 of Kurama is singlehandedly greater than the Juubi, she was actually stronger in the war.

Your Creepy Stalker is correct in that Kaguya had more chakra in the war than when she fought her children. Regardless, even with just the chakra of the ten-tails, Naruto and Sasuke would lose. It was shown in their battle that they clearly needed the help of Sakura, Kakashi, and Obito in order to have a chance at victory. Even if she didn't separate them she'd still probably come out on top.

Hagoromo shared Kaguya's chakra with humanity during his time as a Juubi Jin. He then split the Juubi's chakra into what became the Bijuu on his deathbed.The Juubi Hagoromo and Hamura fought was stronger.

There is no such thing called ''original'' Kaguya. In fact, the Kaguya that faced Naruto & Sasuke is much more powerful than before. This is because the Chakra she possessed against to duo was significantly larger and stronger than against her sons. It got multiplied. History repeats itself: Kaguya loses.
