Kaguya originally has all the chakra. When hagoromo and Hamura are born, some of that chakra goes to her sons instead.
Hamura goes to the moon, removing his chakra from the equation. Hagoromo shares his chakra with humans. Kaguya's remaining chakra is split into the Bijuu.
When Kaguya is revived in the war, she has the Bijuu's chakra (-1/2 Kurama), and the Shinobi Alliance Chakra (Stated to be more than the Juubi). In other words, she has the Bijuu, plus an unspecified amount greater than that.
When she fought Hagoromo and Hamura, she only had the power of the Bijuu. So, unless 1/2 of Kurama is singlehandedly greater than the Juubi, she was actually stronger in the war.
