She was scared that Momoshiki & Kinshiki would manage to steal the chakra fruit. They wouldn't have to actually fight her to do that.
She wasn't scared that they could beat her in a direct fight and their feats blatantly show this considering their performance against the Kage.

They don't pose any sort of threat to her in a direct confrontation. Eighty Gods Vacuum Attack is a Kekkei Mora Taijutsu which would turn Momoshiki into paste while Kinshiki dies easily to Ash Bones.

Momoshiki after he eats Kinshiki was also stated to be weaker than Kaguya in the novelization if I'm remembering correctly.
