Basically ninjutsu allows the user to utilize his/her/it's(._.) chakra and perform techniques. Ninjutsu as a whole is very vague and basically applies to everything but it is broken down to two terms; molding and focusing.
Focusing chakra allows the user to make some happen, for example lightning from the heavens etc
Molding chakra allows the user to shape his chakra into a desired shape, for example when releasing fire, shape manipulation is used to form it into a ball.

You aint molding ninja tools, but you infuse it with your chakra to increase its properties (addign chakra to a kunai to make it longer/sharper/edgyier .-.). There are some techniques with ninja tools that require no chakra so throwing it is another case.
