The Mazo was probably returned somewhere when Obito sealed the Juubi within himself. And when the Bijuu were extracted, the God Tree's blooming was halted. So basically, Madara needs to repeat the Juubi Jin process again in order to continue the God Tree's blooming.

God tree is lifeless as it lost the chakra of 9 Bijuu. Once 9 Bijuu are divided, Juubi's body simply transforms into its vessel which is Gedo Mazo.

The Shinju tree is basically just a lifeless form of the Juubi at the moment. It is a shell of what it was just a few chapters ago, before Naruto and the SA yanked the Bijuu from Obito.

At the moment, it's just a basic tree, albeit HUGE.

Maybe it'll spring back once Madara gets things going, or another tree will come anew.
