So I don't understand why Nagato didn't revive Yahiko with his Gedou Art of Rinne Rebirth? Even if he did learn to do it long after yahiko die, he should have been able to revive him. If not then why obito wanted him to revive Madara who died a long time ago?

Nagato didn't want to shorten his life span by reviving yahiko. Nagato wouldn't willingly revive madara. Black zetsu would probably posses nagato and force him to revive madara.

Because the dead should remain dead. He didn't revive Jiraya either but it wasn't that long before the invasion of Konoha.

Well, it's an anime and not real life. It's not like the show has characters that can make there own actions. The only reason Kishi did this was because he wanted the story to be more of a tear-jerker.

Also Nagato did kill him, it would be really hard to stand in front of a friend you killed.

I think Rinne Tensei is a technique he wanted to use in a very crucial time. Maybe Konan was against that as well,Nagato dying for Yahiko. Even Yahiko wouldn't want that after he sacrificed for the two.
