Nagato had to be one of the most smartest villians in naruto. When he fought kakashi He realized how much potental that he had and threat he would be in the future. He realized that he was very smart and had a wide range of techniques. I always respected his strength but i could not believe that he could beat obito.

Nagato fell victim to the Solo King.

Itachi, Orochimaru or Madara are the smartest.

Kakashi had a dangerous learning potential...
He always learned a new thing in his every battle, and a little hide and seek in the war very much disclosed Obito's abilities to Kakashi... So, he made his measures and simply defeated an invincible opponent...

In actual battle, Kakashi is more analytical and a better fighter whereas Obito has a vastly superior arsenal. By entering the Kamui dimension it took away Obito's best technique in Kamui. Couple that with the fact that Obito must have been exhausted chakra wise and Kakashi had been replenished a couple of times by Naruto and it doesn't seem too farfetched. Using Rinnegan techs probably would have consumed way too much chakra at the time which Obito wasn't capable of doing.
