You think that,after naruto told him that he knows their names,he realised that naruto is slowly but surely not only releasing the tailed beasts but perhaps is close to uniting them as well?...
I mean it makes sense (as far as this series goes at least) since the sage told the chibi tailed beasts that one day someone will unite them to become something more than they once were (or something like that)...
Tobi is just trying to put them in their original form but Naruto...well he has no idea what he is doing but he might make them into another form.
