]*Theory Warning*: the Uzumaki clan was killed because they were the only clan who could stop Kaguya without needing Hagoromo’s chakra.

Now for the evidence. Spoilers ahead for the late part of the series.
We learn at the very end of the FGNW arc that Black Zetsu has manipulated everything throughout history to lead the transmigrants to releasing his mother, Kaguya. According to him, every conflict has occurred by his design. Now, that isn’t necessarily conclusive as it doesn’t seem plausible for every skirmish to have been his design but I feel pretty safe in asserting that he had his hand in every major conflict and every genocide.
First, let’s look at the massacre of the Kaguya clan, Kimimaro’s clan. *But, Jeremy, why?* I hear you asking. Because it’s important, I say.
Who stands to be the greatest threat to Kaguya? If your answer was her sons, you’re correct! Except, they’re dead. So who stands to be the greatest threat now?
I’ll help you out here: those who inherited the greatest abilities of their respective lines. For Hagoromo’s descendants, that’s Naruto, Sasuke, Hashirama, and Madara. For Hamura’s line, specifically the Kaguya line, that honor falls to Kimimaro.
So why bring it up? Because the Kaguya line, except for Kimimaro was eliminated and the only reason Kimimaro survived was that Orochimaru found him. In other words, I think it’s plausible that Black Zetsu orchestrated the massacre of the Kaguya clan so eliminate the threat to his mother’s return.
How does that relate to the Uzumaki massacre? What did the Uzumaki excel at?
The Kaguya clan bore the greatest physical threat to Kaguya while the Uzumaki bore the greatest non-physical threat: they could seal either the biju, Juubi, or Kaguya herself.
To be completely fair, Black Zetsu succeeded. Without some deus ex machina from Minato, Naruto succumbs to Kurama, Nagato takes him, and Kaguya is revived with no one to stop her.
Eliminate the threats, save his mother.
As for why Nagato and Naruto aren’t being hunted, Nagato was already one of BZ’s pawns and Naruto didn’t know any fuinjutsu. Additionally, with the seal set the way it was, killing Naruto could potentially set the plan back centuries not to mention the fact that Minato had “permanently” sealed half of Kurama away and there was no way of knowing what effect that would have on Juubi.

Alright, for real though, it’s a plot hole. A major plot hole at that. Why didn’t they hunt down Naruto? Because then we wouldn’t have a series.
