I know you have all seen this idea today, but I haven't seen anyone compile any scans or evidence as to why they believe Spiral Zetsu is controlling Yamato's body, so here I am to do the honors.

Years ago, Yamato was one of Orochimaru's test subjects where he wanted to test compatibility for Hashirama's Mokuton abiility. He was the only one that survived, and was able to use Mokuton as a result.

Yamato was captured by Kabuto, and used to amplify the powers of Obito's 'Zetsu Army'

After using Yamato, he was placed with Hashirama's clone, which was likely supplying chakra to Yamato to keep him alive as it was able to create approximately 100,000 Zetsu clones.

Since that artificial Hashirama clone is in Madara's base, all Zetsu bodies know exactly where it is. And since they communicate, the spiral Zetsu could have easily been informed by another Zetsu that Yamato has Mokuton powers.

Now as we have seen with Obito, we know that the Spiral Zetsu is able to wrap himself around a person's body as well as control them.

I know for a fact that Spiral Zetsu is able to control the body he wraps himself around because he insists that he fights for Obito since his body is damaged. So it's possible that the Spiral Zetsu wrapped himself around an unconscious (maybe even dead, his remark about feeling refreshed after killing a person and pooping could mean he killed Yamato) Yamato and is using his amplified Mokuton to be able to create the statue attacking the alliance.

Orochimaru's reaction to the Spiral Zetsu attacking the SA hints that he feels a familiar presence, which would make sense because Yamato was Orochimaru's Mokuton test subject as stated above.

In my opinion, this would be the perfect way to reintroduce Yamato, since he has been absent from the manga for almost 3 years, and absent from the entire war arc, and it would also give reason to the Spiral Zetsu being reintroduced into the story, and for us seeing his abilities in the past.

Edit: Holy crap I remembered something else to support this. Last chapter when Madara asked Zetsu if the other battle was going well, he wasn't referring to Minato & Kakashi vs Black Zetsu. He was referring to the fight between the SA and the Spiral Zetsu! Now check out what White Zetsu says in the Viz translation (thanks to AlphaE20 for the scan)

He says the base is pretty good material. By that, he means the base the Spiral Zetsu has taken over, being Yamato. In the Mangapanda translation, White Zetsu says "the insides are surprisingly good!"

which in this case is actually a more accurate translation than "base". There is definitely someone inside of Spiral Zetsu, and it only makes sense for it to be none other than Yamato!

Apparently it is, given the source. (2ch Japanese Forums)

Of course that's not to say Yamato is the "True Villain" Kishimoto hinted, but rather, it implies that the Zetsu's true allegiance lay with someone, or something else other than Madara.
Well that's interesting, I wonder who it could be. It has to be someone we know or something we've seen before or else it would just be too random.

My suspicion is that it's the Juubi itself:

"The battle of Naruto and his comrades is in it’s final phase, in the truest sense of the term. About the Ten Tails, about Madara, and then, about Sasuke…I will continue to raise the tension without restraint, in every way I can! Please follow this story of a boy named Naruto a little while longer, I will greatly appreciate it." - Kishimoto Masashi, Sakiyomi Jan BANG Interview (November, 2013)
