if we think a little : obito took one eye from nagato and when he was brought back he still had 2 eyes... the same gose for madara.

I agree with the Obito part, but not with the Madara part. Madara wasn't given any Rinnegan by Obito. However, Madara discovered the key to unlocking the Rinnegan in his old age. So it would stand that when revived he would also know that secret.

Going by that logic Itachi should've been useless, since his eyes were used for giving Sasuke EMS.

You're wrong. Don't treat me like some n00b who has no idea what they're doing. Obito had several hundred spare sharingan in his possession. As was seen when Sasuke underwent surgery to have Itachi's eyes implanted. Further, the Rinnegan's in each path's eyes is exactly that. It's a Path of Pain. This has already been discussed on NB. Each path reflected Nagato's Rinnegan in their eyes as part of the Jutsu.

Obito modified the Jinchuriki Paths to have one sharingan taken from his supply, and the other reflected the eyes of the Pein Rikudo.

Shisui had already had one eye taken by Danzou at the time he gave his other eye to Itachi. It was then that he commited suicide. The Edo is revived in the same state as they were at death. (Providing the genetic material is there) If Shisui were revived he would lack both eyes. The same way when Nagato was revived he was still crippled and unable to move.

Then why the hell did Itachi, Nagato, and madra all come back with their eyes. I know kabuto said he altered madra's body, but he never said he did anything to Nagato or Itachi's body. We all know Saskue has Itachi's eyes and Obito has Nagato's eyes. And itachi didn't have some fodder uchiha's eyes because he still had the same powers. So explain why shisui would be brought back blind.
