[Theory] Why senjutsu affected Obito but Ninjutsu didn't???

You are correct, that Juubi is just a big ball of natural energy. And senjutsu work upon natural energy. But the reason it hurts Obito is simply because it's not ninjutsu. It has nothing to do with Juubi being made of natural energy. Is simply he cannot absorb natural energy, only ninjutsu chakra.

He can't absorb them because he isn't capable enough to absorb natural energy of opposite nature, because his natural energy will deplete, that's why he is vulnerable to take that attack head-on..

Where in the manga does it say it's natural energy of opposite nature? And that his natural energy will deplete? It's rubbish. It's not ninjutsu, thus he cannot absorb it. Rikudo founded ninjutsu, and thus created the ninja. As Yin and Yang which omnyoton is, works upon ninjutsu that is why he can absorb it. When they use senjutsu he balance both yin, yang and natural energy. Which is not possible for someone that cannot utilize senjutsu. As Obito is not a sage.

It's simple, but the thing is, even Senjutsu isn't 100% guaranteed as it's a mix of Natural Energy and Chakra and it's essentially the chakra that doesn't work.

The best example I can use off the top of my head is magnets. Normal chakra and Onmyouton-In'youton are like positive and negative because Onmyouton-In'youton (negative) is essentially just chakra that can manipulate other chakra (positive). But when you add Natural Energy to chakra, it adds negative properties, giving a mix of both properties.
