Here's how I see this ending. Shikamaru's Dad's plan involves sealing a portion of Juuby into Naruto. The entire thing can't fit there cause of 1) Kurama and 2) Naruto is weaker than the Sage. Sage Mode != S06P and Naruto cannot defeat Madara. I'll say it again Naruto cannot defeat Madara. It's simply beyond reason. Madara himself states only Hashirama can stop him.
All 5 Kage got owned. Not just lost, not a narrow loss. They didn't even hurt Madara. Madara defeated Edo Tensei. Kyuubi mode Naruto is weaker than Edo Nagato as we see in the fight with Edo Itachi and Edo Nagato. Without Itachi's help, Naruto loses on easy difficulty. He originally won on Regular Pain before because of Kurama, his father and mostly because of PNJ. Straight-up fight, Naruto is weaker than Nagato. Weaker than Edo Itachi. And Madara is clearly stronger than both of them.
So as for what happens:
Naruto and Hinata rally the alliance's hope. Shikaku's plan is to distract Obito and seal Juubs. Naruto shadow clones partially succeed in absorbing Juubsy over a few chapters. Hinata, Kakashi and the other fodder (read: Rock Lee and Sakura) go after Obito and keep pummeling him with jutsu to force him beyond the 5 minute limit. Kakashi goes to Obitoverse and succeeds in defeating Obito, who can't Kamui back to real world because then he dies there instead. Kakashi spares Obito's life.
Guy goes 8 gates and takes on Madara, appearing to win at first. Before Madara is sealed, we see that he was merely testing the limits of 8 gates. He mocks a dying Guy and compliments him on his taijutsu, before Guy keels over dead. Madara blows away the Naruto shadow clones with his first showing of some absurdly overpowered Amaterasu-based jutsu. He immediately finds the real Naruto. Kyuubi mode Naruto fights Madara on relatively even terms at first and near the end has an upper hand.
Inner world crap where Kurama is talking to Naruto saying he is merging with the absorbed Juubs juice. Kurama bids Naruto farewell, and tells him that they will meet again.
Real world:
Fodder ninja continue fighting Obito. Kakashi kamuis back with Obito, but drops Obito when he sees Guy dead. Kyuubi mode goes does as Kurama chakra is fusing with Juubi chakra Naruto stole. BM and KM gone, Naruto gets kicked in the gut and starts hacking up blood. Madara walks dismissively away from Naruto and throws Guy's corpse at Kakashi. Before Kakashi has time to react Madara is behind him holding up Obito, muttering something.
Naruto is in inner world, talking to Kurama-Juubs. He realizes that he is dying. Switch to Obito world. Obito thinks he's in Infinite Tsukyomi. At first he sees Konoha as it was in his youth. Rin is alive, and holding hands with him. After a few pages it fades away. Madara stands before him, in an area similar to Obitoverse and the Madara batcave. Madara tells him he's lived a pointless life, reveals the truth: He killed Rin. He organized the Uchiha clan massacre from beyond the grave, using Black Zetsu's chakra receivers and that Obito was under his subtle influence his entire life. He reveals IT was the foolish dream of a naive child, that his real goal was to obtain the 10 tails and be reborn with the power of a God. He tells a dying Obito that he killed Rin. Obito dies, but not before Madara uses Tsukyomi to force Obito to use Rinne Tensei on him.
Madara is resurrected in the real world. Kakashi tries to stop him but is thrown a good hundred meters a way with a single punch. He's knocked out. Fodder stand speechless as Madara activates P.S. and combats the Juubi. After a chapter of fighting a mortally wounded Juubi (so wounded by Naruto), he uses a sealing technique. The remainder of dying Juubs is sealed inside Madara. Madara declares himself the ruler of this world and fires a bijuu-dama far off into the distance. The Hidden Cloud village is entirely annihalated. The Alliance retreats in muted terror with a mortally wounded Naruto and Kakashi. Madara informs them they aren't worth killing and merely leaves. A few pages pan-away from the battle. There are huge craters and tons of dead everywhere.
Konoha:
Sasuke confronts the elders with Orochimaru. They refuse to tell him anything. Before he can step in, Konohomaru and crew bust onto the scene. Jugo and Suigetsu fight them, and Konohomaru mostly holds his own. While this is happening, Sasuke starts killing fodder, forcing both elders to talk. In the end, he kills the elders anyways to verify the veracity of their statements. Konohomaru is distracted, and then is punched in the face by Jugo and goes down hard. His friends are easily defeated by Suigetsu after that. Suigetsu and Jugo are the sacrifices. Oro pins them both and performs Edo Tensei. Edo elders confirm that they told the truth and reveal Madara's history, Konoha's betrayal of the Uchiha clan and why they later found out they were wrong. Hashirama's death circumstances are revealed. After they say Itachi died for nothing, Sasuke seals them both with Sword of Totsuka and they die permanently.
Madara arrives in Konoha at the Naka shrine, confronting Sasuke. He looks Orochimaru over and remarks that Sasuke reminds him of someone he once knew. He is interested that Sasuke also has EMS. Orochimaru attempts to steal Madara's body and is killed in a single blow. This time he's really dead. Sasuke leaves with Madara. Konohomaru is left barely alive in the cave with his friends. Most of the rest of Konoha lays once more in ruins.
Good guys:
Naruto wakes up in a hospital bed. He gets the bad news immediately.Sasuke returned to Konoha and slaughtered the village. Konohomaru is missing, the Elders are dead and Tsunade is dead. The other Kage are at his bedside with an announcement. Naruto is offered the title of 6th Hokage, which he does not immediately accept. He saved the world they say from Juubi, but he's not so sure. Madara lived, Sasuke's back to being in MIA status and Konoha is wrecked.
Next Arc: Naruto as Hokage? Reconstruction of Konoha. Orochimaru's not really dead (trololol Kishimoto) and Naruto training to bring back Sasuke and stop a reborn Madara
