Kabuto used that attack in a room tempuratered cave

Kaguya used that attack in a glacier dimension

the 2 dimensions are 100% different as far as temps go, there is zero guarantee that Amaterasu will counter it

Not to mention the simple fact that Kaguya is worlds above Kabuto and can strengthen her attack to make it more resistant to Amaterasu or just cancel out his jutsu altogether. Also glaciers do not have the same physical properties as mother ****ing limestone caves so he wouldn't get the same results anyway. Plus, Amaterasu is an attack that has to be aimed by looking at something. If the glaciers are coming at him as fast as Naruto, he can't aim and fire amaterasu at them all 360 degrees around him, Sasuke aint no hyuuga.
