You may wish to invalidate the possibility of her being jinchuuriki, now...

As the clear Jinchuuriki of the three tails had been the fourth Mizukage Yagura, and Utakata carried the six tails, therefore i carry absolute doubt that she had been a Jinchuuriki.

As to being a spy, I carry doubt upon that as well due to her having been captured and placed under genjutsu by enemy of Iwagakure, and information even as subtle and fragile as that would have at least been hinted.

Why not? Its not where my preference goes too, but it is an option. They very much cared for capturing Rin and Kakashi decided to kill her and screw with their mission or plans. When a jinc dies a bijou dies (and revives sometime later). If they wanted to get their hands on the bijou, than killing Rin could put a stop to their plans. We dont know when Yagura and Utakata became Jinchurikies.

Kakashi has no parents, so it's likely he took part in anbu root training, however, I think it's too hard to get out of, the rest of the possibilities seem vague IMO. Why would Rin be a spy. She showed no spy-like abilities, and healing isn't useful as a spy?? Jinchuriki no, rest seems weirder,

The walking maiden and kabuto were both medics who turned tout to be the best spies shown in the series.Being able to heal people was specifically pointed out to be a good thing as a way to earn the trust of the enemy.

What is more, we have no real knowledge of how long Obito spend in that cave, but his hair grew really long. Why did Kakashi look exactly like he did, when Obito "died"?

It would make sense if they had different observation posts, and thus Rin saw something, which gave her information of huge importance. She then sent the message with a summoning, or whatever method, she could have to do so back to Konoha. They found out, and Kakashi (who probably was nearby), came to help her, they run, he realize only choice is to kill her, since else they could find out, exactly, what she heard (which would be important if it was strategic plan or whatever). This also explains why backup came later.

In short, Rin obtained some important information, and thus they needed to capture her, to figure, what exactly it was, and thus torture etc would be used, and Kakashi killed her, for her sake.

Seems like the only feasible option without sounding far fetched.

Extraction kills the host reason number one and most important reason

Yagura was the leader of the mist during the time of rins death.And rin has been with the leaf for quite some time.When is it even remotely possible for her to become a jinchuuriki ? then somehow survive a process that has been stated many times to be fatal no matter what ? then manage to make it to the leaf ? This raises way too many questions when the goal is to answer them.

Kakashi's scenario probably mirrors Itachi's to a large extent. Their anguish and struggle evidenced in their tears and the feeling that there was no other way. In reality there was probably external influence driving the decision. I simply won't accept that Itachi killed his own parents because it was the only way to save Sasuke. This was completely contrary to his pacifist beliefs as was Kakashi's decision to kill Rin his own comrade.

Why does it matter if extraction kills the host? They might have wanted what was inside of Rin, and that could have been a bijou. Naruto became a jinc at the age of 0. Gaara as well. There would have been plenty time to have become a jinc for Rin. We dont know when Yagura and Utakata became jincs. She might have been one before one of them. I do think that more likely options than the jinc one exist but it is definitely an option.

Btw about spies and healers.
Yakushi Nono (Kabuto his non-biological mother), was a super spy and head of the medic corps. She was a healer. Kabuto was a spy and a great healer as well. Being a healer, actually allows for being a great spy, cause you have some good tools to get on the enemies good side, heal them, gain their trust and such.

There is no proof that she was a medic while she was in root, so these arguments are both bad. She could have learned medical ninjutsu, when she left root, so it's not evident enough. Besides she was never shown using medical ninjutsu as a spy in the short moment in Iwa?

My thinking about hair wasn't referred to Kakashi. I am referring to Kakashis missing headband and his clothes. They look exactly like when Obito died. All the marks he got from fighting with Obito against the Iwa shinobi are still there. Had he been home in Konoha, he would obviously have changed clothes and put on a head band.

Also hair shouldn't grow normally in a cave? Wtf is that, surely if you stay in the cave for years, but the first few months would be no difference from outside it, since you should have all the vitamins and nutrients in the body for quite a while. So again...

And to add further to Rin, she would have been extremely talented, if she was able to infiltrate Konoha at that age. It seems more like she learned all her ninjutsu in Konoha, but as a good spy, you would need this to begin with. It doesn't add up.

She was most likely a spy sent in to gain information. I don't know if she asked Kakashi to kill her though or if he just did it on his own thought. Its so stupid though, wouldn't Obito at least ask Kakashi WHY he killed Rin instead of just saying to him "you let Rin die". The most obvious thing though is that she was def a spy. We need to remember that there are shinobi out there that can read the brains of dead bodies. I remember this happening to one of the Pain bodies that was killed. Kabuto in fact did say that there were a lot of spies like him being placed in nations at young ages to gather information. So Rin being a spy is highly possible.

Most likely something with her body. Not only did the Mist Ninja mention that they need her body, without specifying a reason, but Kakashi was also shreading tears when it happened, so it's ultimately safe to jump into the conclusion that it was not his first choice of action to take, but rather it was a 'must-do' kind of thing. It's also safe to assume that what we saw on those pages is what really happened, rather than thinking/saying that it was a Plot by Zetsu copying a bunch of people and basically providing a scene for Obito, because of the following reasons:
- Zetsu would return to normal after death
- Kakashi used a line similar to "Aren't you going to blame me?" a (few) chapter(s) later, which pin points to the story actually being true.

We will probably never know why this happened or what was so special with Rin, Kishi just hasted through it all to give us a "Reason" as to why this War is even in place. Very stupid "Reason" was applied based on the Naruto-story so far.

thats why the possibility that it all was a set up by zetsu is still plausibel >.<

If the choice was letting Rin get captured, tortured and probably killed later by the mist Shinobi (and maybe he himself getting captured as well), or killing her himself and escaping, than I can imagine him going for the latter (with great pain in his heart). He might have been still in some transition between his old ways and following in Obito's footsteps as well.
But yeah, it keeps zetsu as an option too :).

Yeah logically being a medic might help you, but this is a manga, logics don't count. And it's not said in the manga that being a medic helps you being a spy. However, that wasn't really my point, my point was that nothing says Nono knew medical ninjutsu, when she was in root. And I have never seen any root shinobi with medical ninjutsu.

Yeah I have thought that it might grow faster with mokuton. But that is ridicules. At such a crucial time in the manga, why would kishi suddenly let his hair grow, and explain it with senju DNA? For what purpose? The uchiha massacre was long after 9 tail attack, so his hair could grow naturally that long till then.
So it's more likely that by showing his hair growth in the cave, he wanted to show the time he spend in the cave. Nothing else makes sense.

Surely it's possible. But do you think that the small pieces of information that Rin could actually obtain, would make Kiri sent 50 ANBU Assassins (bloody mist era) to hunt her down? And do you think only Kakashi would be following her, if she was trying to escape with some very important information. I don't.

Also it's even more doubtful that her and Kakashi alone would be doing a mission somewhere, which is why I said they probably were conducting some low rank mission, before returning to Konoha. And by coincidence Rin must have seen or heard something important.

That or it was all stages by Danzo, so he could get Kakashis eye. But first he wanted Kakashi to awaken MS, so they made it look, like they were after Rin. Possibly Rin was under genjutsu, or control by some mind switch jutsu, to make Kakashi believe it.

Those are the only options I see.

Kakashi was forced, Rin experiment, Could potentially be jinchuuriki host with her special powers, and Madara staged it.

Not saying is something I think, just saying that it could be a combination of some
