Well, they do, if they choose to. I don't see any reason why Kurama wouldn't break Naruto out of genjutsu the moment he got caught if he could.

I agree. This is such a stupid decission. Kishi basically implied that they are equals for sooooo long just to tell us that Sasuke could easely beat Naruto in the end via genjutsu? That's stupid

Lol I wouldn't go that far.... As long as Naruto have clones Genjutsu is useless.. But I do love the fact that Genjutsu can take him out if caught.

Toneri's chakra orb thingy blasted all the chakra out of Naruto's body to the point where he was unconscious for three days even with Sakura's help; this would include Kurama's chakra as well. When Kurama's chakra is completely depleted, he goes into a state of hibernation until his chakra regenerates. No Kurama means no bijuu/partner breakout system.

Naruto also wouldn't be able to mold his chakra in order to break out while in an unconscious state.

I'm pretty sure Naruto didn't get blasted until Toneri took Hinata away. The genjutsu happened before that. Right after the puppets took Hanabi.

During the genjutsu naruto didn't really appear to try and break out heck he was just going through Hinata's memories
