First of Mach 1 is a visible speed, you can see objects moving at the speed of sound.

It is obvious in the picture that Naruto can't be seen, even by Kakashi(up for debate) who's eyes far surpass what we normal humans can see. I also want to point out the angle in which Naruto is moving, he first moves in the direction toward Kakashi, then in front of him. I think we can agree that something incoming is much easier to see than viewing something from a side angle. (btw Mach 1 speed still can be viewed from a side angle).

Now, I want you to forget what you read on wikipedia for a second, and look at this image of a sonic boom.

Now we both know that the size of a sonic is relative to the mass of an object,(excuse me if I'm slightly of with my terminology)

That being said, Naruto's sonic boom would be incredibly small, almost non existent. Just like a bullet's would.
Remember bullets can travel faster than Mach 1, I even think when your precouis sasuke shunshins he can surpass mach 1.

Maybe with all the dust and destruction, a sonic boom wouldn't be visible or maybe kishi isn't an aerospace engineer and forgot about the concept of the sonic boom.

Maybe it's a manga, and we can't hear anything, and maybe the 3 characters around didn't feel like commenting on the sound, considering that TBB's were flying in all directions.

Please stop with the science, it's a manga, logic like below doesn't really apply...

Air reacts like a fluid to supersonic objects. As objects travel through the air, the air molecules are pushed aside with great force and this forms a shock wave much like a boat creates a bow wave. The bigger and heavier the aircraft, the more air it displaces.

I have studied Aerodynamics, engines, navigation, Meteorology and the related subjects in Aviation. Screw Wikipedia. There is a reason why Mach 1 or any mach number is even achieved, is because of the whole pressure difference at the leading and trailing edge of the wing in air-crafts - in case of aircrafts - commercial or otherwise. The crack of breaking the sound barrier is one of the most important factors.

Sure, there are plenty of other factors as well, but an aerodynamic shape and the related atmospheric conditions matter the most. This sonic boom is very similar to the sonic shock wave in case of thunder as well. Which is another phenomenon that produces that loud cracking or rumbling sound because of pressure difference. The expanding hot air rushes into the cooler air caused because of the heat produced by lightening. This again, produces a very loud sound that make windows shudder.

On commercial aircrafts, the mach number is achieved only at a certain points on the wing. The whole structure never crosses the sound speed. This is another phenomenon. This has nothing to do with invisible or visible speed. Where did I even make that point? On commercial aircrafts it can be achieved in controlled dives but not with passengers on. Is that aircraft not visible? I have seen fighter jets myself who broke the sound barrier and move rapidly through the air but it isn't something can't be followed with the naked eye.

It is. The size of the cone is definitely dependent on this factor. The bullet again has an aerodynamic shape and despite its small mass, it still produces a crack sound. The sound is a crucial factor that is accompanies the sonic, supersonic, subsonic etc speeds. If that was the case, Gai wouldn't have said, 'that speed'. He could have commented 'that sound' as well, but he didn't.

This produces the said phenomenon and the loud, cracking sound, depending upon the mass and speed of the object.
