Edited (New) Theory:
Just went through the Chapter again and i saw on page 12 when Kakashi used the Kamui... instantly Tobi came to know of it and threw his Fan shaped Weapon towards the Gedo!
And on the next Page We see Kamui being cancelled, because that weapon has something to do with it and we can see it has a pair of 3 tomoe of sharingan on it...
And on page 14 he disappeared... might be to get the weapon back (not sure as he had its rope in his hand on page 13) or just to attack Naruto from below.

Conclusion:
> Yes! Gedo Mazou didn't vanish but Tobi did.
> Tobi used his weapon to dodge the Kamui.

Old Theory:
As we saw that Kakashi was hitting Gedo right in his mouth (although saying neck)...
What if the Gedo's mouth was the other dimension and obviously the Kamui won't work, cancels out.
Also Tobi didn't do anything there and he himself vanished.
And we all know that Kamui doesn't work on Tobi, as we saw that in Chapter 487 page 4.

And if we consider that Gedo was vanished then its just because its easy for Tobi to vanish Gedo, Like we say saw in the recent chapters that it was easy for Pain too. I can't post links 'cos i'm new here.

And if we consider it same as Kamui's then there's no way Kamui would work on a thing that's already in the same dimension... i guess.

Yes, i believe he used his weapon as i don't think he could make the Gedo Intangible. xd
or might be some eye tech we don't know of.

It might be possible if tobi has Obito's right eye... ( I am not saying Tobi is obito, it just a eye )
And about the fan, tobi used it as an anchor to swing in air to dodge naruto i guess ...

Its the fan. He threw it up in the way of kakashis kamui and cancelled it out. Tobi is the ultimate doujutsu user. He even managed to remove ameratsu. Tobi told kakashi kamui wouldnt work a long time ago. Kakashi obviously failed to understand and remember. He has the power to cancel uchiha eye powers. Duh.

I dunno Tobi hasn't shown his MS till now and neither he has used the Rinnegan. I always wonder how he put off the Amaterasu!
And Kamui doesn't affect Tobi. I strongly believe he used that Fan to dodge Kamui.

Yeah i too believe he has the ability to nullify the Sharigan techs via some OPed Sharigan Tech or S/T tech. But we can leave that for later.
