From the latest chapter and from last chapter we can hopefully confirm that rin has died from the hands of kakashi.
Now, it shows us that it was obviously a painful choice for him and he was crying, when he stabbed her. So, I think he killed Rin because he knew they were going to be captured and then killed. He probably used his last strength to kill rin since he passed out after using the last of his chakra, so she wouldnt suffer by the hands of the enemy. I mean we have to realise they were pretty outnumbered there by Anbu level ninjas and it seemed like kakashi didn't stood a chance.
Kakashi would never harm an ally, although in his mind it was for the best of both. Remember how Kisame killed his body so the enemy wouldn't get any intel from him. I am pretty sure Obito misinterpreted Kakashi's actions.
Or rin was an spy like everyone thinks she is and everything makes sense but that wouldn't explain Obito's actions rightfully.
ALSO, Notice how Obito says that he will not acknowledge it??? Now, I think that explains how he told kakashi he let rin die. He doesn't acknowledge the fact that her death happened like that and instead believes madara was right in saying this world they lived was hell.
