The way I see it, If Madara was the final boss, any way that Naruto and Sasuke use to beat Madara wouldn't make sense at all. So Kaguya had to appear to dumb it down for Naruto and Sasuke. Since we all don't know how Kaguya fight, it was easy to make sasuke and Naruto to beat her.
When you really think about it. Kaguya is like the Final Boss in most fighting game, while Madara is the Secret Boss in most fighting game.
The Final Boss tend to have a large health bar and can one shot you, but you always have a chance to avoid it as long your eyes are open.
The Secret Boss may not be have as much health as the final boss, but the secret boss's fighting style is what make him far more dangerous than the final boss. Which result in can't beat the secret boss til a few weeks later.
This is why we didn't get a Naruto and Sasuke sealing madara version.
