If you are talking about the Stone Monument and the Information about Infinite Tsukuyomi on it, it was created by Hagoromo and modified by Indra's successors.

Edit: If you are talking about Kaguya ('s chakra) currently helping Madara, it's obviously since he was the one trying to recreate Infinite Tsukuyomi. And technically he isn't an Indra-transmigrant anymore and carries both Indra and Ashura DNA anyway...
