Ultimately I think there's the chance Naruto could recreate what BZ did to Madara, or at least what he did to Kaguya,
bloating him and making what he absorb backlash and form a creature of it's own.

Kishi had to have Madara killed off somehow, because otherwise Naruto and Sasuke would have lost to him. I'm not saying Kaguya was a more easier opponent than Madara, but the steps needed in order to defeat her are much more easier. All they had to do was use forceful maneuvers and tactics to get their hands on Kaguya to defeat her. To defeat Madara, you would need a whole lot of fire power and explosions to counter his high speed regeneration and Rinnegan techniques.
